When I grew the sword plant for a quest I noted the stats and saw it was way better than what I was currently using, but I only planted two, and I shipped one as a sword and another as a seed (for the shipping percentages) and hadn't bothered to plant more. Easy fix is to just upgrade the tools, but for tier three I need silver. I've harvested seeds for a couple weeks using tier two tools and never got anything over a level 4.
